Bioinformatics is a composite subject that requires a variety of data resources，and this makes the Study of Bioinformatics be more difficult. Without these data resources and the ability to combine these data together in new ways, the field’s range of bioinformatics will be severely limited. The study of Bioinformatics is hot in nowadays. All kinds of application mathematics and computer technology are used to digging out the useful information from a large amount of data of Bioinformatics. Application of data mining in Bioinformatics is very important。

First，we should clearly know the final objective of data mining and provide a report about the feasibility of using data mining technology. The core of Bioinformatics computing is sequence comparison, this includes the comparison of different segments in the same sequence, and the two or multiple sequence alignment. The content of comparison is to find special field between the sequence of composition and the corresponding to a sequence of letters. Of course, data mining is also used on the analysis of protein structure and the prediction of protein. Bioinformatics research contents mainly include genetic polymorphism and positive selection detection, endogenous non-coding small RNA analysis, protein structure and function prediction, molecular evolution, genome sequencing and analysis, gene sequence analysis and comparison. So the research can be divided into the following several aspects：

a) Application of data mining in bioinformatics

b) The application of data mining in the gene sequence analysis and comparison

c) The application of data mining in the analysis of protein structure and the prediction of function.

d) The application of data mining in the analysis of mRna

Based on the above analysis，we can obtain the required data for the task of preparation with searching the application of data mining in bioinformatics. 3. Retrieval strategy
